Wagoner was founded in 1887 at the junction of the Missouri, Kansas and Texas Railroad and the Missouri Pacific in the Creek Nation, and it became the first chartered city in Indian Territory in 1896. The town served as a major rail division point through the early twentieth century. It became the county seat of Wagoner County after Oklahoma statehood.
The area now sits within the Muscogee (Creek) Nation reservation recognized after McGirt, though historical Cherokee influence remains strong. Fort Gibson Lake, formed by Fort Gibson Dam on the Grand River east of Wagoner, was completed in 1953 and supports recreation and water supply. Sequoyah State Park near the lake commemorates the Cherokee silversmith and scholar who developed the Cherokee syllabary.
Downtown Wagoner preserves several commercial buildings from the early statehood period, including the 1913 Wagoner County Courthouse. The city has retained its small rail-town character even as Tulsa metropolitan commuter traffic has grown along U.S. Highway 69 to the west.
